Default Check engine light

I have a 2000 trooper and after replacing the gas tank ,fuel pump, spark plugs, coil pacs, ignition module, egr valve and intake manifold gasket, it is still on. The code is intermittent miss ,but no particular cylinder. The coil pacs were after market . I am wondering to replace them again with original ones would make any difference or waste money? Also anything else?

Absolutely, some aftermarket coil packs and injectors don't work too well. Usually the cheap ones.

My 2002 Trooper has the same issue. It does not turn off, except for sometimes. It is weird. The Super trooper runs great and the Engine light has been on for 2 years now. I have tried resetting it too, it works temporarily, then just comes back on. Sometimes it disappears for a while, then comes back.

Using plugs other than the original ones can cause the intermittent mis code.
Also, the coil pack for cylinder 6 is slightly different so if in the wrong location you'll also get a code.
