’01 trooper electrical problems

Hi All, wondering if anyone can help me.......


I have a 3.0Tdi trooper, which the other day had mysteriously drained both its batteries (Although there's a chance a door was left open). I took both batteries off to charge them. Charged first one and re-fitted it, but the alarm (Horn) went off. Turned this off with Key fob. I did not try to start the car with one battery. Charged second battery and fitted it, then tried to start. Can turns over fine (Possibly better than before) but wont fire, then 'check engine' light came on. It's now in a garage, who are saying it needs a new ECU for £1200!!!! This is no way feasible, so effectively the whole can would be scrap.how can this be, when all that happened is the batteries went flat? is there a simpler answer that the garage are avoiding? Any help would be really really appreciated!!!!
